When a user clicks on AutoHide in the tool windows dropdown menu, I want the AutoHide tabs to be always aligned to the top of the container. Is there a way to do this?

Sorry unfortunately not, they will auto-hide to the side upon which they are docked.

The documentation includes the following:
Auto-hides the ToolWindow to the specified host side.
[C#] public void AutoHide(Sides side);
I thought this could be used to do the docking the tabs to one side only. But I was unale to find this in the IDE.
